After spending most of yesterday changing the clutch mc as it was leaking I've come across a further problem. It's been bled out etc but the pedal is dead for the first few inches and then it has more feel to it. Selecting first and second gear is difficult. What's the best plan of action? Is it possibly that the fork on the pedal side of the mc needs adjusting further in/out? The pedal was never as looses as it is before I changed it unless it had no fluid.

Start by adjusting-out the free-play in the pedal; I can't remember what it's supposed to be off the top of my head, but there's maybe 10-20mm before the hydraulics should engage.
If you've had the master cylinder out, it shouldn't be surprising that you might now need to adjust the connecting rod on the pedal.
